Questions about in-wall wiring and joists

My joists run parallel to my screen wall so I'm going to have to run some conduit through them. I'm paying an electrician for the high voltage work, but wanted to run the speaker wire and AV cables myself. What is the largest diameter hole that I can safely drill into my joists? What size and type of tubing do people recommend for running wires? Do I need to use special speaker wire that is rated for in-wall use or can I just use regular speaker wire? The ceiling will be closed up after the wiring is done, should I run backup wires to each location? As you can see in the photo I have a window that will be above and possible behind my screen. What have people used to black out windows?
